The South Africa seamer missed the third T20 at Newlands but won't feature in the three matches against the world champions.
He was replaced by Lutho Sipamla for the match. He was far from his best during his two outings, both of which ended with defeats, with combined figures of 1-57 from eight overs.
England take on The Proteas in three ODIs on December 4, 6 and 9.
South Africa will hope their premier seamer will be fit for their return to action against Sri Lanka in two Tests either side of the New Year.
Rabada came into the series having played 17 matches for runners-up Delhi Capitals in the Indian Premier League.
